I curently use Autodesk skechbook. It does have funkcion of layers but you need to remeber to make more layers as needed. And I am not sure what you mean by " layer and numbers them and indicates the colour so that you can just easily start painting"

You place the photo in a layer and draw in another layer that is above the layer with the photo. Also, there are apps that allow you to have reference images without using a layer: Infinite Painter, Ibis Paint, CSP or Krita have that feature.

pinta is the closest. they have a new beta which works pretty well. you can also use gimp or krita which are a superset of paint.net, but also more complicated. photopea is also quite feature rich. that being said, i do miss paint.net sorely ...
